"There are a few treasure chests left on the map, and when I go to the location of them it appears that they are underground however I can't find any way to get to them? "

"The final trunk not shown on this map is just EAST of the NORTHERN tower of Tower Bridge on a boat. Or above the left tower if you're using the orientation of this map. If you've gotten the helix glitch that's below the walk way, by the left drawbridge half, just swim forward and left a bit and you'll get the only trunk not on this map."
